Best to add it as a trait, possibly with a few major loci and polygenic component?

I found in literature that colour is determined by 3 genes, and expression modified by 6-7 polygenes. I also found heriabilty for colour. Ithink that it would be good to include also the percentage of eliminated queens due to yellow coloration and to simulate aloso other mesures to controll yellow coloration in Slovenian population.

That's the plan for your 3rd chapter @JerBub ;) Perhaps best if you link the papers you have found here so we have all information in one place?

When you say 6-7 polygenes - this seems to me still quite a low number if they/you are referring to "polygenes", but I can see how a limited number of genes will impact colour - though note this study on hair colour in human https://www.nature.com/articles/s41467-018-07691-z ("MC1R only explains 73% of the SNP heritability for red hair in UK Biobank, and in fact most individuals with two MC1R variants have blonde or light brown hair. We identify other genes contributing to red hair, the combined effect of which accounts for ~90% of the SNP heritability. Blonde hair is associated with over 200 genetic variants and we find a continuum from black through dark and light brown to blonde and account for 73% of the SNP heritability of blonde hair")

@JerBub I recalled we have this issue open. Now that we have done some work for a proper statistical model for the 4 colour categories and the asCategorical() function PR in AlphaSimR (see gaynorr/AlphaSimR#211), we should quite easily add colour trait into your simulation!
