First, thanks a lot for creating this useful pipeline!
I double-checked coverage and identity of a *-annotated gene, mph(A), from summary_matches.txt in the original amrfinder output file amrfinder.out. It seems the annotation was done although coverage and identity of the mph(A) gene is 100.00 and 100.00 respectively.
The --identity flag of the abritamr run command was set to default.
To my understanding and according to your documentation it should not have received the * annotation.
Do I miss some factors or how is this possible?
