Although Terry solved this problem by your suggestion of properly setting the quality scheme to "Sanger", our problem is intrinsically different from Terry's one.
We are analyzing HiSeq X data which uses "Sanger" quality scheme but a certain quality score binning method like below.

Do you think that this quality score binning method presumably produced the same error in our case?
