I have encountered a strange problem where an excluded view seems to show up in the tomogram reconstruction.
I noticed this since the view in question has a distinct feature and it was skipped in etomo (in the skipped views while patch tracking and fine alignment):
After importing the tilt series I manually deselected the excluded views in Warp but I see the shadow in the tomogram. Checking and unchecking "Include manually excluded items" also seemed to make no difference (left: checked, right: unchecked):
At the end, changing the corresponding file in frames/averages/ to a dommy file (here I just copied the view before the bad one) got rid of that specific shadow:
