When the ticks for an x-axis are placed on top and it contains values with and without a thousands separator the baseline of the values may be different. It seems the values are vertically aligned towards the axes.

In the following example (from afstellen_pmts, script) the 1,000 for the x-axis on top is not aligned with the other values, the 1,000 on the bottom is:

I hope that's a bug in pgfplots. But it is terribly inconvenient. :-(

See option typeset ticklabels with strut
It is described on p.289 of the PGFplots manual in section 4.15.2 Tick Alignment: Positions and Shifts.

Note that \strut is off by default as enlarges the bounding box unnecessarily for pure numeric nodes. This is particularly unexpected for polaraxis, but also for normal plots.

(I have not yet checked the effects of this option)
