The cChr function lets you combine multiple founder populations by chromosome as long as the number of individuals is the same in each founder population.

Just copying the cChr() function example here

pop1 = quickHaplo(nInd=10, nChr=1, segSites=10)
pop2 = quickHaplo(nInd=10, nChr=1, segSites=10)

combinedPop = cChr(pop1, pop2)

which gives

Ploidy: 2 
Individuals: 10 
Chromosomes: 1 
Loci: 10 
> pop2
An object of class "MapPop"
