Step to reproduce:

Open a random site, fe google.com
Bookmark with Shiori
Remove bookmark
Go to Shiori Management http://127.0.0.1:8080
Bookmark isn't deleted

Do you run all those steps from the web interface?
What Shiori version are you using?

From addon toolbar icon, not web interface.
