Does it include the modification entries at the top? Might try deleting those and try again with a ptmlist.txt

If the modifications are deleted it works fine. I understand the issue, I just need to fix it and want to have a reminder here.

It's a mzlib issue that I just fixed. Should work with new MM once I merge my changes
