Changes:

removing the unwanted template of related Items from the xslt
editing the template of related Identifiers and taking the references of the softwares instead of the identifiers of the related softwares in both xslt and xml
adjusting the path in the unittest to the new plain file callled plain_with_references to be the new source of metadata

this PR is also a little bit long but it wont take along time to check
