Causes tests to fails
Modification to init files was necessary.
Fix passing of mla index through functions
Jones matrix calculations needed to be adjusted to accomodate for a list of only one Jones matrix from one ray. All tests pass.
The dimensions of the image must match the number of lenslets and the number of pixels per lenslet.

Fixes #73 by applying a mask from rays.nonzero_pixels_dict to the ray data right before calculating the Jones matrices.
