An existing search I was doing of VBO terms fails due to this, so I'd like to understand how cat breeds will be structured and how they will indicate country-specific vs. general terms.

At this point, there is no plan to separate cat breeds into transboundary and country-specific terms. The transboundary and country-specific designations are specifically applied to terms that originate from DAD-IS. Cat breeds are not present in DAD-IS at this time.
I agree with what @katiermullen said.
I also want to point out that the "transboundary" tag is really for terms that originate from DAD-IS and are "transboundary" in DAD-IS. We do not add this tag to any other term that might group country-specific terms but do not have a "dad-is transboundary" parent. This might also affect your search, @marius-mather.
Are there plans to separate the cat breeds into transboundary vs. country-specific terms? Currently the terms for cat breeds do not seem to explicitly indicate this, e.g. https://www.ebi.ac.uk/ols4/ontologies/vbo/classes/http%253A%252F%252Fpurl.obolibrary.org%252Fobo%252FVBO_0100123?lang=en is not in the "transboundary" subset.
