…itialized by a function that generates a plot and saves as a png. However, not all systems have X11, or similar, to generate this plot and print to file. This update adds a flag to turn off generating the plot.

Thanks this is great. There is one small thing about how a CLI auto-generates a new STITCH.R which I will fix separately in the main branch |

This update adds a flag to STITCH that when running with a reference panel generating plot in
compare_reference_haps_against_alleleCountis optional. This address issue #104
