This tweaks query handling a bit to make it so we can take a list of query sequences or a query prefix.

The meaning of the -Q flag changes a lot, now it's a file with sequence names listed, rather than a file listing files.

@Freddielee21 yes, there is a script which takes an indexed FASTA file and a query group size and writes job commands for all-vs-all alignment.
